Whatever did happen, that game should also be declared non-canon. The story doesn't make sense with Sonic Adventure 2 anyway.
Sonic 06 was a reboot for the series(Just what we need)but games like Sonic Rush Adventure,Sonic Chronicles and ESPECIALLY Sonic Rivals messed up that concept. Not to mention,it is not cannon.And I had the same reaction with Blaze and people still think she's dead to this day.Why?Because they're either blind or they never completed the last story of Sonic 06,PROVING,it was non cannon.

Wait- Shadow isn't an emo! That would be funny though.
But yeah I did see the final ending of the Sonic 2006 game, and in the end the events that happened in the game were erased from time. But this was a part of the story of that game, meaning that the events of the game really did happen initially. Therefore it is considered canon. Non-canon is part of a story that is false or not official. This game was still (apparently) a part of the official story, so it is supposed to be canon.
But it's like Metroid: Other M- although it is supposed to be an official part of the Metroid story, many fans (myself included) simply ignore this and consider that the events of the game never happened because the game was stupid and did not make any sense in the previous Metroid story. So, if the game really was canon, then the events of most of the other well-established games in the series could not have happened.
The story of Sonic 2006 conflicts with the story of Sonic Adventure 2 (which was an awesome game). So Sonic 2006 has to officially go. And by this I mean announced, by Sega, as officially not a part of the story (including the events that were erased as a part of the game). Besides, Adventure 2 was the basis for Shadow in all of the other games and was even covered in the Sonic X series. If SOnic 2006 had actually happened, whether or not the events were erased at the end, Shadow's story could not exist in all of those other games.
I also heard that Sonic Colors (or it might have been Generations; I forget which one) had something to do with Sonic 06 being an actual part of the story. Not sure what though as I never played either of those games.
I believe you've heard of "alternate timelines".
