Shadows of Vengeance
After saving Lamarkie Village with his Z-Partner Austin Smith, Boulder is having constant nightmares about Mephiles, and things escalate when the evil being sends a swarm of monsters to attack The Storming Base, resulting in the death of Dallas Smith. Boulder decides to travel to Dusty Desert, with his mate Dawn the Lycanroc and close friend Austin accompanying him. Cody the Wolfdog, Austin's apprentice, wants to come too, but Boulder has a vision of Mephiles threatening the pup and this prevents him from going. They travel to Soleanna, where they meet Shadow the Hedgehog (Archie), who joins them in their endeavors against Mephiles, having had a personal battle with him in the past . The four then travel to Dusty Desert and fight Mephiles inside the desert temple. As Austin and Boulder power up a Continental Crush, Shadow strengthens it with Chaos Control, and they successfully defeat Mephiles, winning the Battle of Shadows.
The Battle for the Base
Dark Enerjak returns to the Four Worlds seeking vengeance for his previous defeats as well as to conquer the Worlds.
In the Prologue, Enerjak visits Boulder the Lycanroc in a dream, and the Lycanroc has a vision of Forrest's death. That morning, he tells Austin Smith and Storm the Buizel, and Austin reveals all he knows about the villain. They return to the Base to find it under attack, and during the fight, Austin is badly injured while Crunch the Lycanroc is knocked unconscious by a blow to the head that sends him flying. Dakota Smith, Boulder, Lucas the Lycanroc, and Dillon the Armadillo travel to Dark Mobius to get help from Jani-Ca and are guided to her by a one-eyed fox missing his tail. They return to find the Base under attack again, and this time, Enerjak abducts Dakota. Enerjak reveals his plans to Dakota, saying that he plans on using the warrior as leverage against the Alliance. After some training, the warriors prepare for Enerjak's return, and when the mad being returns, they refuse his ultimatum, and fight his Prelates. As Fire Fox and Boulder charge up a Continental Crush that is boosted by Master Splash, Boulder has a vision of Enerjak striking Dakota so hard it breaks his neck, killing him instantly. Driven by rage, Boulder crushes Enerjak under a Continental Crush and then repeatedly body slams him with Accelerock until he disappears.
The Battle of Lamarkie
Tide of War:
After much tensions and failed negotiations, Fox decides to brute-force the Iron Dominion out of Lamarkie Village as well as reclaim Southern Woods Village and give the Dominion a well-deserved beatdown.
Cody's POV: When the battle begins, Cody-on all fours-leaps for a Dark Legionnaire. He grabs the Legionnaire's cloak in his jaws and pulls it, tripping him. He then kicks him in the head before leaping for another Dominion member. He slips through the crowd, repeatedly knocking out Iron Dominion and Dark Legion members before he encounters a gray fox. He initially thinks the fox is Mortimer, but the fox actually reveals that he is an old acquaintance of Chaise's, Sully. Sully taunts Cody, mocking Chaise, enraging the young wolf-dog into attacking. The two engage in a vicious bout before Cody come out victorious, in time to see Boulder's Continental Crush take down the Iron King.
Boulder's POV: Austin and Boulder decide to destroy the problem at its source: the Iron King himself. They weave through the crowd as the warriors and several Villagers and other Pokemon fight off the Dominion. They find Fox rushing up to confront the King himself, and the massive Mobian mocks the three of them for their small sizes compared to him. Austin snarls, his eyes blazing with rage, and orders Boulder to use Stone Edge. The Iron King easily shrugs the attack off and tries to strike at the warriors, only to miss. He is then struck by both Fire Fox's Extreme Speed and Boulder's Accelerock at the same time and is knocked out. Fox and Boulder leap out of the way as the King gets up again. Fox flicks his tail in a silent signal, and Austin and Boulder use Continental Crush, easily defeating the Iron King once and for all. Afterward, they storm the Dominion's stronghold in Lamarkie Village, arresting the Iron Queen, thus ending the battle.
The Final Battle
Storm of Warriors
With tensions running high, the warriors prepare for a battle to decide the fate of the Four Worlds.
Fox's POV: After the fight begins, Fire Fox leaps into the air to engage Dark Enerjak while the warriors below them fight Enerjak's Prelates. Fox starts off with Flamethrower, but Enerjak easily shrugs it off, striking Fox in the head. Fox is momentarily stunned, but recovers in time to dodge another attack from Enerjak and retaliates with Iron Tail followed up by another Flamethrower. Enerjak strikes Fox in the chest, knocking him to the ground, but he gets up and transforms into Chaos Fox, granting him a bigger advantage against Dark Enerjak in terms of size and physical power. With that, Chaos Fox begins whaling mercilessly on Enerjak, all battle raging below them all the way. Enerjak begins retaliating, cruelly taunting Fox while revealing his plans for the Four Worlds before being knocked to the ground by Chaos Fox by a powerful Dragon Tail. Enerjak gets up and engages Chaos Fox again being struck several times by Fox's Dragon Claw and Steel Wing as well as being struck repeatedly by Chaos Fox's wings and tail. Finally, when Boulder first uses the Z-Move Splintered Stormshards, some of the stones strike Enerjak, weakening him enough for Chaos Fox to finish him off with Overheat.
Boulder's POV: Boulder lunges for a tall Prelate's ankle, grabbing it in his jaws and yanking it off its feet as two more warriors leap onto it, allowing Boulder to slip away to find Austin Smith. He finds the big German Shepherd fighting a Prelate his own size, and leaps in to help, and it vanishes in a flash of light. They then notice their shadows lengthening, and grow nervous. While distracted, Boulder is attacked by another Prelate, and sees a big Midnight Lycanroc pull it away. At first he thinks it's his father Finnick the Lycanroc, but he sees three scars over the Lycanroc's right eye and realizes Lycus the Lycanroc saved him. Lycus nods to Boulder before leaping away. In the next Chapter, Crunch the Lycanroc finishes fighting another Prelate when he notices his shadow lengthening then shooting toward the edge of the battle, as well as the shadows of everyone else on the ground. The realization strikes Crunch and he runs over to Austin and Boulder as they stare wide-eyed at a materializing Mephiles the Dark. In the next Chapter, Crunch fends off a Prelate as Boulder and Austin confront Mephiles, furious and afraid at the same time of his return. New monsters join the fray, fighting both the Prelates and The Storming Alliance's warriors as Mephiles taunts the two warriors in front him, mocking their "futile efforts" to fight for the Worlds. Soon, more strangers join the fight, and Boulder recognizes the one-eyed fox missing his tail. The fox who greets the Lycanroc and tells him he brought help, gesturing with his staff to the swarms of Pokemon and Mobians rushing into join the fight on the Alliance's side. With a salute, the fox leaps into the fight as the two warriors begin to fight Mephiles. At first, they have the upper hand until Boulder becomes overwhelmed by darkness. His vision clears in time to see Mephiles knocked away by a familiar face that turns out to be Locke. The Guardian Spirit helps the two warriors, despite Austin's misgivings. Austin and Boulder decide to try a Z-Move, wondering how it will help them destroy Mephiles, Enerjak, and all the monsters the Alliance and their allies are fighting, and their questions are answered by a new Z-Move: Splintered Stormshards. The Z-Move relentlessly attacks their enemies; Dark Enerjak is destroyed for good, leaving only his armor, Mephiles is trapped in the Scepter of Darkness once more, and all his monsters and the Prelates vanish as the raining stones destroy them.
Despite being tired and paw-sore, Boulder grabs the Scepter of Darkness in his jaws, and is overcome by darkness. He finds himself face-to-face with Mephiles, who warns him not to think that this is over. He tells him that he will return, and Boulder growls, unable to speak because of the Scepter in his jaws. He blinks and the vision ends. Austin happily tells him they won, and they decide to take the Scepter far away. Fox agrees with this and allows them to leave long enough to find a place to hide the Scepter of Darkness. Boulder has a vision of when a possessed Argus the Wolf attacked Terrix the Tiger, and focuses on the cave behind them. He then guides Austin to it, and they soon arrive. Once at the cave, they dig a hole at the back, and Boulder pauses to press his paw at the bottom(with the hole being shoulder-deep for him) and has a vision of when Sonic.EXE possessed Argus, and it ends when Austin nudges him. Boulder is disturbed and pulls his paw out, grabbing the Scepter with a forepaw and carefully lowering it in. They then cover the hole with dirt and head home. The two then head off, singing I Lived by OneRepublic.

No longer would there be a malignant glare staring from those empty sockets. Boulder blinked and a dark voice whispered in his ears, "This is not over. Your Worlds will be mine soon enough." Boulder growled. "No." he said. "We've won, you've lost. You will never haunt these Worlds again." Austin passed in front of him, and for an absurd moment Boulder wondered if the big warrior had overheard him talking to an empty helmet, but Austin didn't look at him. Instead, he glared at Enerjak's helmet, and knocked it on its side with a well-aimed kick. "That's for Dakota!" he snarled before stalking off."

Unlike The War of Time (event), the War of Darkness takes place over several stories and its final battle is a much larger-scale event.
The War of Darkness was originally planned to start with Haunting Evil, then expanded to start with The Dusk Wolf before finally being changed to start with Shadows of Vengeance.
