The Heroes Story of Sonic Nexus Riders tells the events of the story from the perspective of Team Heroes as they journey to stop the Nexus Legion's schemes... whatever they may be. Amy tags along once Sunset Valley's Story Mission has been cleared.

Story[]
The day after the stadium was destroyed, Sonic the Hedgehog, Miles "Tails" Prower, and Knuckles the Echidna decide to get to the bottom of the whole crisis. While they were doing so, however, some of the smaller creatures from before approach the three. With their powers, they cover themselves in a tiny void, rendering their conversation private, and proceed to talk to them through telepathy.
The creatures, calling themselves Nexians, explain their plans for the world, which is to take revenge on their mortal enemies. Sonic cockily asks who said enemies would be. Another one of them simply screams, "BABYLON!!!" as it proceeds to attack but Sonic manages to bat him back with a Homing Attack, negating the void in the process.
More begin to appear, but the trio simply fight them back. However, they keep increasing in number, prompting Tails and Knuckles to warn Sonic that they should probably run. Then blue hedgehog then quickly rushes off and jumps onto his Extreme Gear, as the two follow close behind in an attempt to escape!

Sonic and co. manage to hide from the Nexians in Sunset Valley, where they begin discussing about what the creatures told them earlier. Knuckles asks the other two what connection do the Babylonians have with them, with Tails replying that, with very little information on hand, he can't exactly say for sure.
Their discussion is cut short, however, as they then spot Amy Rose fighting off another bunch of Nexians. Sonic proceeds to assist her by unleashing a tornado from his Extreme Gear. After the Nexians retreat, Amy is relieved to see Sonic and proceeds to hug him, to which the hedgehog nervously chuckles but shows not much resistance.
Tails continues to figure out how the Nexus Legion will execute their plan. Sonic ponders about this too for a moment before asking Amy what the Nexians were doing. She replies that they took the Chaos Emerald she found earlier for... something.
The heroes are somewhat confused, but are left with no time to think as more Nexians show up and begin their pursuit!

Sonic and co. manage to escape the Nexians and find themselves in Future City, though the blue hedgehog gets a strange feeling that they're still being followed. Moments later, more Nexian Soldiers show up and surround the four before they begin to take the creatures down. However, their efforts eventually prove to be futile as they slowly begin to grow outnumbered.
However, three familiar avians show up and deal with the Nexians with ease. The leader of the three, Jet the Hawk, then greets Sonic, albeit with slightly mocking tone, only for the blue hedgehog to shrug it off before asking the hawk what brings him here. Jet answers by asking if they know anything about the Nexus Legion, but the hedgehog replies that they probably know only as much as they do, prompting Jet to groan out of disappointment.
Out of nowhere, a strange voice says that he's impressed that they've managed to last this long. The source of the voice then appears and proceeds to introduce himself as Leonidas the Voidwalker, who Jet almost immediately recognizes as the creep who destroyed EX Stadium!
Leonidas, intrigued by the hawk's being able to recognize him, states that since they've managed to fight back for this long, he'll let them in on a little something; he reveals that they plan to use all the Chaos Emeralds as a means to bring the rest of the Nexians to eradicate all that remains of Babylon. It just so happens that he had already taken three of the Emeralds to their base under orders of their leader and the true mastermind of the plot: The Great Nexus.
Unfortunately, he has no time to stay and leaves, but the Heroes and Rogues soon begin to go after him!

The chase continuously rages on and the party eventually finds themselves back in Sand Ruins. As the seven catch up with Leonidas, who seems to be approaching some kind of tomb, Sonic almost reaches him, but is stopped when he fires off a rift that causes the blue hedgehog and the others to be blown back and teleported somewhere else in the process.
Later, Team Heroes is seen unconscious in the deepest caverns of a dormant volcano and appear to be separated from the Rogues. Sonic wakes up and wonders where they are as the others soon wake up too. All of a sudden, the ground begins shaking violently, prompting Knuckles to warn the others that the volcano is probably gonna erupt any second!
With no time to spare, Team Heroes begins to fly their way out of the volcano!

Sonic and co. manage to make it out in time, with the Rogues following close behind. As the seven try to find a way how to get back to where they left off, Sonic pulls out a Chaos Emerald he had the whole time and teleports themselves back in front of the tomb that Leonidas was flying towards.
The group enters and finds themselves in a pretty huge tomb. They see some Nexian Soldiers nearby and the group chases after them, thinking that they might lead them to their headquarters. However, the Nexians split and take two separate paths. Not sure of which path to take, the Heroes decide to take the path on the left while the Rogues go and take the path on the right.

The Heroes eventually manage to find the entrance to the Legion's headquarters: The Nexus Command. The Rogues manage to follow and as they enter, they see a a large horde of Nexian Soldiers as well as six of the Chaos Emeralds. Knuckles begins pondering on how the Nexians will be able to open a portal that will lead them to their home planet, but Leonidas appears in front of them, expressing his surprise on them having escaped the volcano.
Sonic approaches the Voidwalker and challenges him. Leonidas simply laughs, saying he accepts. Tails and Amy worry for Sonic, who says he'll deal with him alone and will be back.

Shortly after Leonidas is defeated, the others manage to catch up with Sonic, who celebrates his victory. However, he is cut short by the rest of Team Heroes, with Tails reminding him that they're not done just yet, earning him a look of playful annoyance from the blue hedgehog.
As the Blur Blur questions where "that Great Nexus freak" is, the Great Nexus suddenly materializes from Leonidas' gauntlet and induces a field of gravity around the seven, allowing hin to snatch the Chaos Emerald that Sonic kept and lets out an ominous laugh as the screen fades to black...
